You should hook NOTHING up to the alt. Essentially everything runs off the battery which the alt maintains the charge on...

Hook it up to the battery only. The alt is alternating current the battery is derict current.

will going with bigger power cbale help to clean up the drain the sub puts on my charging system? if not what's the best way to help this out without going to dual batteries? i do have a capcitor already and am in the hunt for a yellow top optima

The bigger cable wont help that. Dual batteries arent needed. If you are pusing a serious amount of wattage, look into a 1farad cap. It will prevent the lights from dimming when the sub hits. If you are running low on voltage across the board, i.e. your gauge always reads low look into a 150 watt alternator.
