I was looking on my intake manifold, playing around with my parts till the block comes back from the machine shop, and layed the intake gasket on top of the ports on the intake and I dont like the fit of it. It is a fel-pro gasket kit on an Edelbrock Performer EPS manifold. Can I use Permatex "Right Stuff" on the gasket mating surface instead of the gasket, or will the exhaust port that runs under the manifold end up burning that up? On that same note, I was told that it is best to block that off (hot gas under my incoming air charge) how would I go about doing this?

You definitely need the gasket. Use "Right Stuff" on the end rails instead of those cheesy rubber seals.

To block off the exhaust crossover, I use the supplied restictor to make a template out of something a bit thicker. Just silicone it to the gasket on one side.
